I am using a lenovo thinkpad x131e running kali.
EDIT: This seems to happen most in firefox, but also happens in chrome, and there are a few instances where it does this one second then I move my cursor away and back and it doesn't. I think it could have to do with how programs render these boxes. If this is run by a specific program, does anybody know what it is called so i can reinstall it with apt-get?

Kali Linux is not supposed to be used as a daily driver. Therefore, there most likely won't be an easy fix for this.

Regardless of whether Kali Linux is supposed to be used for web browsing or not (it's not), this seems to be an issue that could occur regardless of whether the user is using Kali Linux or not (unless it's shown that it's an issue intrinsic to Kali Linux).
